What is PubTator3?

PubTator3 is an AI-powered literature resource from NCBI at the US National Library of Medicine. It runs text-mining models over PubMed abstracts and the PubMed Central open access full-text articles, and automatically tags six key types of biomedical entities: genes, diseases, chemicals, genetic variants, species and cell lines. It also identifies common types of relations between them.

This means you can search by concept rather than by keyword. You can look for papers where a particular chemical is linked to a particular disease, combine semantic, relation, keyword and Boolean queries, and see the tagged entities highlighted in each abstract. The annotations, roughly a billion of them, are refreshed weekly, and the team reports that its entity-pair searches return more relevant papers than PubMed or Google Scholar. There is also a free API and bulk downloads, and the authors showed that connecting GPT-4 to the PubTator API made its answers more factual and verifiable.

Main Features

  • Automatic tagging of genes, diseases, chemicals, variants, species and cell lines
